I contacted Apple support on this issue, and their best advice was to repair permissions, and if that fails, to do a new install on the Macs (even though two of the Macs affected are a newly bought iMac and Retina MBP with a factory install). I tried logging in from another Mac with the same directory account, and it seems to work, I tried doing it from a Windows computer with the same directory account, and it seems to work, so I am a bit stumped on why this is happening. It looks to me, trying to see what is happening on the backend, as if Finder (or some other process) decides to flood-open various files in the directory, leaves some of them open, and then can no longer delete or rename them (or the directory), because, hey, they are open. As far as I can see, the permissions are correctly set on the server side, the Macs seem to authentificate properly with the domain, but once in a while, Finder decides to prompt for password, and then refuse to execute the command, because the user supposedly has no rights.
